Hello Engines warns me that I have implemented my script directly into the website. Whats the disadvantage of using PHP scripts directly in my website?

Hello!
The disadvantage of putting the scripts directly into the website is that the size of the file and the time to load this page increases but the content stays the same. Search engines consider this negative. But it should be no problem to insert short scripts directly into the website.
